That's because GIF doesn't support alpha blending, only opaque and transparent, nothing in between. The alpha blended pixels turned white as a result.
Animated PNGs (.apng) exist but not all browsers or image editors support them yet. The PNG frames you used to make the gif should be fine, and work in Doom just fine too.

As I said it'd have to be split like this, btw it didn't split properly when I tried.



EDIT: Most sprites have this blue border too like I just did, it's not perfect either being my two mistakes is it being a jpeg and a corner I accidently shaved off.

I have a request aswell but that means drawing something that both me and cubasy like, and I am not a good drawer (Since I couldn't find any sprites for this so called bad-ass custom weapon)

Yea, I have the ones with the blue background, and the PNG's, though, each of those are 20 frames, and I originally rendered them out at 1024x768 to easily cut them out. Oh yeah also here are some sprites I made out of your Animations, pretty simple but they need a clean up, atm the maxammo looks doom like, but is that good or? Also if other people want to grab this go ahead, it's sort of only one side which is the front but should look pretty good
EDIT: Carpenter looks a little funny, someone can fix that if they have the free time.

Okay, so, the site got mad at me for trying to post 60 pictures... So I've uploaded all the frames for the power ups so far to this link, here

I don't understand, when I look at all the sprites in the .pk3, they're all .PNG's. What is the importance of having the JPG's with the cyan background when the end result is the PNG?
