Best way to host a server with multiple mapsets?
I've been hosting a server with multiple mapsets loaded in it, however, in order for mapnames not to overlap (ie: 3 maps named map01) I had to modify the files to have different map names. Is there any way to do this without modifying the files since it would be somewhat unethical to upload other people's mods with only slight variations?

There's no other way. When you want to go to a map, you gotta type something like "map map01" into the console, and that's the only way to go to a map. Any other method pretty much boils down to typing "map map01" in console. So, if you type "map map01", how will the game know which map to send you to if there are 2 or more of "map01" maps? One of those "map01" maps wins out over the others and the game sends you to that map. So you gotta change the map names of all other "map01" maps to something else if you want to play them all.
As for the "ethical" aspect, I'm pretty sure people understand that this is done out of technical reasons rather than malicious reasons. If you include a lump inside the wad you're making that states that the maps are not your work, and if you say which maps are from which mapsets, you'll be fine.
Maybe the exceptions to this are maps directly released by companies like id software (map01-map32 of doom2.wad) because of spooky copyright © ™ Ⓡ business.
Edit: Also, this has been done before. You can see for yourself by checking out these wads: 12-in-1, compendium. Compendium even has a fancy hub map which lets players select which map pack they want to play.
