I am a noob at setting up servers
How do I join my own server if I'm running pwads? For some odd reason, if I try to join my own server while running mods like Brutal Doom, it says I can't join because I'm not running the same wads as the server. Is there a specific place where I need to put my mod files in order for me to be able to play on my own server?

Maybe you have two folders you get your wads from in doomseeker or something. Worst case scenario, load up the wads in single player, then in the console type in your ip, with the port. So an example would be...
connect 12.345.67.89:10666
connect 12.345.67.89:10666

You didn't specify how are you joining the server. Are you using the browser that is builtin to the game? Don't do that, it's only left in because it's useful for debugging purposes. Use Doomseeker for all your browsing and joining needs.

I'm using Doomseeker to join into my server if that helps. Basically, I click the file tab of the window that opens when you have a server running and click join.

This identifies your problem. Actually, this window doesn't belong to Doomseeker but to Zandronum itself and the "Join" option has an error. To join your server properly use the server list in Doomseeker. If your server is not visible on the list, you will have to add it to the Custom Server list in configurations menu. If you didn't change the port on which you host the server, then simply adding 127.0.0.1:10666 should do the trick.
