Doom Explorer
  • Used to be IDE.
  • Windows only.
  • Ugly. The UI has barely changed since its first releases (but DE brings themes, which kinda fixes it... but the icons are eugh).
Doomseeker
  • Cross-platform: works on Windows, Linux, and OS X.
  • Open source: anyone can contribute.
  • Plugin based: it can be extended to support more game engines, not just Zandronum
  • More modern UI.
That's all I can think of off the top of my head.

Use master |-/-\-/-\-/-\-/-Doom Explorer-\-/-\-/-\-/-\-| if you are on windows. If you aren't on windows, use the other thing.

Personal preference plays a big role. I prefer IDE's looks and feature set. It also embeds a very capable IRC client (ZRC). Doomseeker has been slowly catching up though.

Doomseker is also heavier compared to ide because it runs with Qt framework.
