Setting up Domination w/ 3D Floors

I would like to use the Domination gamemode, but I hit a snag with using them on top of 3D Floors. I have attached a sample map that includes the issues I am having.
To quickly demonstrate the issue, this GATE flat should have the Domination support to it - and onwards. However, it seems to do other things that is not intended. Any thoughts on how I can fix this slight issue?
